There has been some discussion of this on the list in the past. CodeTek Virtual Desktop and Apple's X11 don't play well together. Mouse clicks and keyboard events on one window on one desktop can be sent to another window on another desktop because X11 doesn't realize that the windows are on separate desktops and gets confused about which one has the focus. So probably your xterm disappeared because you closed it when you thought you were closing something else.
