Everything works fine, when I click on my link in the web page the helper app gets called and the script runs as expected. However the catch is if I create a new applet on my computer then that new applet becomes the helper app!?!

It seems in both Netscape and IE it doesn't matter what you specify as the helper app. The helper app will always be the latest new complied Applescript applet.
