Yes, but it some additional 3rd party tool either instead of, or in addition to Acrobat.


I want to be able to
encrypt a pdf into a set of separate encrypted documents for some end
users. I know I could purchase Player to handle controlling the UI,
but I was hoping for a more elegant situation (ie native).

There is no way to do it natively - you either need to "play the UI" using Player, QuicKeys, OneClick, etc. or get some 3rd party products like AppendPro (which also splits) and SecurSign from <http://www.digapp.com> which don't require Acrobat (but are definitely overkill for non-server usage).
