I think I figured it out. A big hint was the response about Microsoft
products. I'm not sure they're using the notification manager correctly, but
this problem could be related to the way the notification manager works.

I can reproduce this slowdown every time if I receive mail while the script
is executing. Further, execution will slow if a web page fails to load. Both
IE and OE are in the background when the script is running, and they both
post to the notification manager to put up a dialog or blink the process
menu.

If I dismiss either notification by bringing the app to the front and
dismissing an alert as necessary, execution speed returns.

It's an interesting phenomena. It must be documented somewhere...
