It's never happened in Entourage.

Are you using Data Fork scripts (SE 1.9) or Resource Fork scripts?

In Script Debugger, the choices are "Compiled Script" and "Compiled Script (Data Fork)". My scripts are saved as "Compiled Script". I'll try the data fork option.
