The file in the application is not invisible. The Finder is just
programmed to not display the contents of an application bundle
(which is really just a folder with the extension ".app" at the end
of it) unless you explicitly choose "Show Package Contents." Another
behavior that differentiates an application bundle (folder with
a .app extension) from a regular folder is that double-clicking on
the bundle will launch the application rather than display the
contents of the folder.
You can test this yourself by getting "info" on an application and
removing the ".app" extension from it and seeing that it turns back
into a regular folder. Alternatively, you can take any old folder and
add a ".app" extension to it and see that it now has an application
icon.
Hope this demystifies things a bit.
