Here's where I park mine (part of the normal system hierarchy):
/Users/chris/Library/Scripts/
I had a catastrophic data loss (lost everything - main & backups). I've only had my new MacBook Pro for a couple of months, but I'm already up to 123 scripts.
I use FastScripts as both a script manager and runner and have since version 1.0. Manager in the sense that you can 'open for editing', 'reveal in the Finder', and it has keyboard shortcut support (it's better than the Apple Script Menu, although the gap is not quite a big as it used to be). Well worth $14.95, and must-have for any serious Applescripter in my opinion. The author Daniel Jalkut used to work for Apple and is a good guy.
What brings it to mind is that it understands both the user and system script context and manages both folders. (The Apple Script Menu does this too.)
I also run Keyboard Maestro, QuicKeys, and one of {TypeIt4Me, TextExpander, Typinator}. Of the text expansion utilities both TypeIt4Me and TextExpander can run Applescripts.
