I wish I could elaborate, but it's been a long time and I don't remember much about it. The documentation indicates that -S Aqua is the default but at the time I don't think that was true. The script in question consisted of a Python application that called the shell that called AppleScript that called the shell and all sorts of application dictionaries. It was quite a complicated program overall.
I don't remember the exact details but I think that some python module wasn't working correctly when run by launchd without the -S Aqua option. Setting that option made everything work great.
Since then I've re-written or abandoned much of that project and the OS has revved a couple times. Today I use the plain vanilla launchctl load for everything and it works fine. The result is what's important to me in this case and I haven't ever done the digging to figure out just what fixed it or when.
