I agree with that except that it's not reserved to Lion, Snow Leopard behave the same (I'm posting from 10.6.8).
I was forced to use a script to keep my desktop arranged the way I want, and folders are opening a random way.
For the most often used, I wrote a script applying on startup which reset the wanted layout.
