If Mail had its own Scripts menu, that's where its scripts would be stored too. ~/Library/Application Scripts/<bundle identifier>/ is a new directory in Mountain Lion for user scripts so that sandboxed apps can execute them outside their sandbox.
(Non-sandboxed apps can also use the same type of directory; it provides other advantages. So you might start seeing more of them in future.)
