The problem seems to be that the Application is launched in a way that involves the Terminal. AppleScript here only comes into play when the application is already up and running!

If so - what does your Installer actually do? And how is your Flex app actually launched? Having neither used Flex nor Package Maker I can't say, if this is a common problem one runs into. Perhaps you'll have more luck to find out in the respective mailing lists how to start the Flex app without starting Terminal as well.
