It depends. If you have 'Ask to keep changes when closing documents' checked in System Preferences -> General, the dot appears when a document is edited in an auto-saving app.

In fact in this case, you can open a new SE document, type a couple of characters, undo, and end up with the dot but no Edited annotation.
