Hi Zach,
There is a bug on Mac OS X (it’s not a regression, exists on ML/Mavericks) where searching by UUID will not work for iOS apps that are running in the background. Unfortunately there is no workaround other than connecting to every device.

This is not an issue with Mavericks and iOS 7.x and it is not an issue with iOS 8.x and Yosemite.
We are having to connect to every device, discover services, and then disconnect if it's not the right device.
