You can see what I mean by opening TextEdit, creating 2 new documents,
choosing Page Setup for one of them and option-clicking the close widget
of the other. This will close the 2 windows, including the one which was
displaying the Page Setup sheet. Trying to quit TextEdit now wouldn't
work.

Step 1. Log a bug on Apple.
Step 2. Wait for Apple to fix it. :->

There are lots of bugs in Cocoa -- Radar has many thousands of open bugs just on Cocoa, I would guess. Trying to work around all of them is a lost cause. If the bug bites TextEdit and more or less every other app on the system, I would leave it to Apple to fix.
The tragic exception is if your app's design is such that it "exercises" a particular bug much more than other apps. For example, if this option-click thing is for some reason integral to the use of your app, then you might need to find a workaround (in which case I can't help you, if you were wondering about that :->). But I didn't know option-click even *did* this, and I've been using OS X since it was called NeXTSTEP. I'm guessing the numbers of users of your app that will hit this bug is pretty close to zero.
