Orchestra mod for UT2003, and also on some apps that I compiled a few
months ago. Can anyone explain what's going on? If it helps, I have a
15" AlBook with 10.2.8 (6R73). Also, is anyone else experiencing this
strange behavior from their apps?

As has been said several times, this happens for StuffIt archives
(.sit, not .sitx). The exceutable bit is cleared from the application
executable. The solution is for the distributors to use another
packaging method (.dmg, .pkg or .sitx).
There is also a utility on Alladdin's site which will reset the
functionality of unstuffed applications. Search the archives, as it has
been mentioned several times over the last few weeks.
