What would happen, though, if the application were to change its toolbar code in a new version such that some items were no longer available? Would the configuration dictionary become invalid, thus making document transitions a bit more complex?

How about grabbing the current configuration using "-[NSToolbar configurationDictionary]" when you save the document (ie. ignore any intermediary configurations before you save)?
