What would happen, though, if the application were to change its toolbar code in a new version such that some items were no longer available? Would the configuration dictionary become invalid, thus making document transitions a bit more complex?

I haven't tried, but I would expect it to work fine. My guess is that it wouldn't be any different from using the auto-save functionality, which does work if you change the items available on the toolbar for a new version of your app.
