David,

I would suggest that you use a Core Image Filter (CIMaskToAlpha to be specific) to accomplish what you're trying to do. You can also add a track matte to the video track to accomplish the same effect (see: <http://developer.apple.com/documentation/QuickTime/RM/CreatingMovies/ MTCreateMovies/B-Chapter/chapter_1000_section_3.html> ).
