That switch controls all mode changes done by choosing a mode from the Mode menu. Output profiles typically have all the rendering intents built in.

Input profiles (scanner and digicam) and working space profiles only contain colorimetric tables, so you always get a RelCol conversion when going between those (unless you ask for Abscol, which usually yeilds very funky results in those situations), but if you, for example, use the Mode menu to convert from RGB to a CMYK output profile, it will use the rendering intent specified in Advanced Color Settings.
