You could start by restarting with command and S while rebooting. At the
verbose login type fsck -y hit enter.
After the file sys check is complete and it says volume X appears to be OK,
then type reboot. Hit enter.
I trust you have repaired permissions regularly after installing software.
I would also rebuild the directory from another volume with DiscWarrior 2.1
or the more recent V3 that is OsX bootable. Truth is though Version 2 works
fine whereas V3 creates minor restart problems , annoying problems none the
less.
