The only "real" raw converter software I have ever come across,
personnally,
is MacBibble from http://www.bibblelabs.com. Last time I checked, the
file
extracted from this utility was as raw as one can get, short of writing
one's own RAW NEF decoder.
I would recommend profiling on top of the Adobe RAW conversion -
there's nothing inherently wrong with profiling on top of an
already-processed image... we do it all the time with printers, for
instance. All that's important is to be able to reproduce the
processing settings used for each profile... so if you profile on top
of Camera RAW doing Adobe RGB, then that profile will only be valid for
images processed that way.
That said, it's possible to get at the truly raw data for your file,
but your results may vary - after a lot of experimentation, I opted out
of using a truly "linear" RAW workflow.
Grab a version of dcraw for your platform.. on OSX this is one:

Many apps with basic RAW support use dcraw, a cross-platform library
for extracting linear RGB from a variety of RAW files. If you've
already got PS CS, chances are you'll get better results with the
expert work done in it, compared to the roll-your-own processing style
of dcraw.
