You'll want to compare the lab values rather than the spectral
ones-the profile should make a reasonable tristimulus match, but
there's no way it'll reproduce the original spectrum on an inkjet.
Personally, I'd take the printer out of the loop, and just look at
the lab values I get when I assign the profile to the chart.
The gamma/TRC setting on the scanner has a big impact too. I usually
scan and profile at several different gammas and use the above
procedure to determine the optimal value.

Assign Profile in PS to the scan of the Chart
Print Chart
Using the measure tool read the printed chart and do a compare of spectral
values.
Make necessary corrections to the profile in PM editor
