Hi Jesse,
The actual reason for your problem most probably is that
transparency (necessary for the drop shadow effect got flattened (as
transparency is not allowed in PDF/X-1 or PDF/X-3), and in that
flattening process an overprinting white vector or image mask object
got created (which will knock out process but should not knock out
spot). Your output process is not able to render overprints
adequately and thus you see the problem you are seeing. Nevertheless,
this is just guess work without having seen the actual PDF file.
