So the i1 Display is OK, your monitor looks OK when not calibrated - so it has to be the ColorNavigator calibration that is causing the issue.
What calibration targets are you using?
Have you tried the EIZO on a different computer?
If you change the Mode from CAL to something else does the problem go away?
When ColorNavigator calibrates the screen it writes data into the CAL modes in the screen. Usually there is a separate CAL mode for each DVI input on the screen so sometimes switching inputs can help.
From the symptoms I thought the invisible files thing would help. Have you been in touch with EIZO? In the UK they offer really good support.
