I am pretty sure I know what this problem is.

Codewarrior does some weird things with targets in OS X. There are about 4 places (at least for an app) that you need to set your target paths and they do NOT change relative to each other automatically. Go to preferences and check VERY CAREFULLY where your destination paths are. For example, the plist pane of target preferences has a destination path. Make sure this is set to the correct destination.
