What about using rsync? I created a simple shell script that had all
the directories I wanted, setup a sparse disk image on a second drive
(to allow encryption) and now I just rsync to the disk image. I
handle about 70 GB worth of stuff that way once a week, and it seems
to work pretty well. The downside is that I don't know how rsync
behaves when it hits things like /dev and other special files; you'd
have to experiment and see. Personally, I just save /Applications /
Developer /Library /Users and thats it, but I can see your needing more.

Not sure what responses you had before, but would a simple gzipped
tarball do? Choose what to include( and what to exclude from that
subset), create it, and rcp/scp it to safekeeping. Doesn't look
cool, but it works.

I am looking for something that will back up all the "nitty gritty"
stuff in OS X server. User accounts, system settings, etc.
A carbon copy cloner would work, but then I have to take the server
down to use it. Is there anything that can be used while the
system is up?
I'm looking for something as simple as DotMac Backup, only for the
server. (I haven't tried using DotMac Backup on the root directory
yet, although it may work).
Just looking for something that will let me keep the system up
while we backup user accounts, website settings, email settings,
etc on the server end.
Even an Applescript would do :)
