Have had ACLs actually prevent the root account from making copies in the Finder. ACLs also caused apps to not execute correctly when the apps themselves had ACLs applied.
The easy fix was to rip all the ACLs off the Application folder (and sub-folder/files) as well as the home directory.
Here is a quick the dirty app that did the job.
