The src directory isn't required by Eclipse, it's just the default.
Keeping your source files in a directory structure that matches the
package structure is required, but that's a different issue.
To change the source directory (or to add another one), go to a
project's properties dialog and select the "Java Build Path" field.
There are four different panes: Source, Projects, Libraries, Order
and Export.
The Source pane allows you to set different and multiple source
directories, i.e. where Eclipse will look for .java files. You can
also change the default output directory, i.e. where Eclipse will
dump .class files, from this pane.
The Libraries pane allows you to add JARs to your build path.
Project management will be much easier if you create variables or
libraries for you jars and add these to your projects, rather than
adding individual jars to individual projects, which is a hassle to
update.

At least on the Windows side (and I think on OSX as well) Eclipse uses a
different project file structure so once you're in Eclipse for a given
project you'd have to stay there. You can switch back, but I think it
would be a matter of building a new Xcode project by adding resources
from your existing Eclipse project.
