Yes, it does happen to me (Pantherized Cube). However, my work style
avoids this by making Virtual Desktop put all X11 windows in a single
desktop. This has worked fine in the beta (rootless windows). Expose
also works fine.
I've been playing around with rooted windows and Virtual Desktop
loses track of X11 windows if you aren't on the right desktop when
you go to X11. The workaround is to force VirtualDesktop to show X11
in all desktops.
This way, I have two orthogonal window spaces, the Aqua ones provided
by Virtual Desktop and another one provided by my X11 window manager
(WindowMaker). I don't have the real estate for two docks, so I think
I prefer rooted X11.
