Yes, this definitely happens to me. I'm disappointed to hear this
problem has not been fixed. I've been using CodeTek with the X11 beta
releases. I've managed to put up with the problem, but it is very
annoying. I have focus-follows-mouse on and can usually find a piece of
unexposed window to grab, or I'll go up to the X11 menu bar to select
the window. Do we need to make more noise about it? Is this an X11
problem or a CodeTek problem?

I've not seen this discussed in a while, and I had hoped that
the final version of X11 from Apple would have fixed the poor
interaction with it and CodeTek Virtual Desktop application, but
it is still happening for me. Given that no one else is complaining
someone please tell me if I am insane and this doesn't happen to them.
Example of behavior:
In Virtual Desktop, open an xterm on one Desktop. Switch to
another Desktop and place an xterm in the same virtual spot
on the screen. Now, switch back to the first desktop, and you
will not be able to select that window, because the window
in the other desktop is on top of it even though you
cannot see it. If you type a command in the xterm, the input
is going to the xterm that you can't see.
Given this behavior, I don't understand how anyone can use Apple's
X11 in conjunction with CodeTek Virtual Desktop, but it seems
that some people do and are quite happy.
For what its worth, the OroborOSX project has fixed this behavior
long ago, but I'm not sure exactly how they fixed it. I do
find Apple's X11 to be zipper though so I'd rather use it if
possible.
