I am not sure how much this would help your case, but here are links
and pointers from a similar personal experience (my stuff was related
to Fink and Xcode tools CD):

NOTE: Sao is a great and very knowledgeable person - he hangs around
the MacOS forums ...
I did the followings to completely clean my Mac of the X installation:
sudo rm -fR /etc/X*
sudo rm -fR /sw
sudo rm -fR /usr/X*
sudo rm -rf /Applications/Utilities/X11.app
sudo rm -f /Library/Receipts/X11SDK.pkg
sudo rm -f /Library/Receipts/X11User.pkg
sudo rm -f /Library/Receipts/xcodeupdate1.0.1.pkg
rm -f ~/Library/Preferences/com.apple.x11.plist
and rename:
~/.Xdefaults
~/.Xauthority
And then - to reinstall (Fink included):
Install Apple's X11 from the Panther CD.
Install "Xcode" and the "X11 SDK" from the Xcode Tools CD.
Install Fink.
