Is this possibly an instance of the stuck-modifier-key issue? X thinks you have command pressed or something?

I think there is virtually no chance of this. If I have X11 running I can do the following:

Command-N -- new window opens
N -- 'N' appears on the command line
Command-N -- new window opens
N -- 'N' appears on the command line
+ -- font and window size change

On a PowerPC G5, I can't reproduce the above behaviour; however, I did experience some problems with characters being passed to the new window prior to updating libx11.6.dylib and the XQuartz binaries.
