Some suggestions if you have Apple's developer tools installed:
* Run /usr/bin/sample or a Shark profile on X11.app when you expect
focus dropout
* Run /usr/bin/sample or a Shark profile on the focused X11 client
* Run a system trace in Shark (to measure all applications)
The hope with these is to catch some process or some X11 function
doing something unexpected.
Do you have any way to tell that the focus drops and comes back if
you're not doing anything (i.e. not typing)? It would be best to
sample whatever's going on with the machine otherwise as idle as you
can get it. Try quitting everything else you can manage and see if
that changes anything.
