10.5.4 update vs. 2.2.1

I recently installed Apple's update to 10.5.4 and I was somewhat surprised to see some of the bugs fixed by 2.2.1 showing up again (particularly GTK tooltips & Spaces disagreeability). I realize this install overwrote my copy of 2.2.1, but now I'm unsure whether I should be reinstalling 2.2.1 or...?
