There really shouldn't be anything "special" about XQuartz from that perspective. I'm curious about what special changes you're needing to make.

No, there's no difference between the two at that level. They're essentially the same.

I'm highly suspicious of your initial premise (that launching from terminal works and xterm doesn't). I'd start by questioning that assumption. Do you have crash logs of the problem?
