Yes, if they do something wrong, I imagine they will get inconsistent results. No application should be doing that though. Some used to, but those have all been fixed for a few years now.
Well, I had a look at the latest Gimp-for-Mac sources, where they
produce the ingredients for the *.app structure. It looks like a
Platypus wrapper, and there is a string "tell application \"X11\" to
activate" somewhere in there.
