Yep. Børre responded off the list with some more info, and I re-opened the Macports ticket (http://xquartz.macosforge.org/trac/ticket/610).
I have a hunch about what is happening, but I need to dive into it later next week to see if I'm correct. I *think* that we're not getting a space change notification when spaces change while XQuartz is in the background. This may be an OS X problem, but I may be able to work around it. As you can see, this paragraph is full of qualifiers which means nothing is certain, but I'll obviously try my best to get something working in place for rc2 if it is possible. Since this may be an OS X issue (and may also be something that I *can't* work around), I encourage you to file a bug report at http://bugreport.apple.com as well, so we have a radar for an OS X fix.
Thanks,
Jeremy

This issue sounds similar to what was being reported, and only started happening after the upgrade to Mountain Lion (using the same XQuartz, and then after upgrade to the latest "RC" XQuartz), so I'm pretty sure this is a Mountain Lion regression.
