Try disabling the screen saver, just for a test. One thing I've noticed with recent Lion updates is that the screen saver will periodically start to activate and then shut back down again when I'm working full screen in Parallels, while I'm typing or etc.
I have also had Wyse PocketCloud do things like that if it loses and regains its connection to the mothership.
