Probably the environment variable PATH does not include
/opt/X11/bin. Even if you use the GUI and start applications
from GUI, OSX will eventually use PATH to find executable
*IX-programs.
Normally a logout and login should solve this problem.
PATH is configured by the files:
/etc/paths
/etc/paths.d/*
Check if you have the file /etc/paths.d/40-XQuartz
This file should contain the bin-directory for X11,- on my
machine /opt/X11/bin.
