I've used both, but I actually have settled on NaturalDocs (http://
www.naturaldocs.org/) for most projects because of it's multi
language support (most of the projects I work on use many different
languages (mostly web stuff)).
For strictly obj-c projects though I like HeaderDoc because of the
code completion in Xcode. do

doxygen has the best graphics / relationships display out of the lot
I think.
It's a pretty tough question, and mostly a matter of taste. If you
are just a C(++)/obj-c shop and mostly work in Xcode I'd lean towards
HeaderDoc. Luckily they are all pretty close to each other so if you
change your mind, switching between them is a pretty simple script to
write.
