I'm pretty satisfied with Doxygen (mostly C++ sources and headers,
some lex, some yacc), but haven't tried the alternatives for comparison.
I even go through the trouble of using [auto]configure generate my
doxygen.config file from a template, in case users are missing
[pdf]latex, dot, etc...

I think your fellow users/developers should be happy that you're
documenting your source at all!
