Best way to get files and folders cleaned by a Clean action?

In some of our Xcode projects we use script phases to copy or symlink
directories of header and related libraries needed by what we build
with Xcode. At this time Xcode 2.2 doesn't appear to execute or
evaluate dependencies from script phases when doing a clean action. As
a result we haven't yet found a good way to remove the files and
directories they we may have symlinked (what to remove the symlink)
and/or copied when doing a build or install action.

Any suggestions or ideas on how to get files or folders considered by
Xcode when doing a clean action (want to do this to ensure we get a
clean build environment, etc. since may of these can be considered
intermediates since then can change based upon build configuration
selected, etc.).
