I was using ProFont also. And it has the nifty features which you described ;-)
If you see it with a third-party font, you should contact the font vendor to see if a more recent version is available. If not, you can always fix it with Apple's Font Tool Suite, available for download from < http://developer.apple.com/textfonts/download/>.
In the context of a code editor, you generally don't want any font features on at all, so the easiest thing to do is to remove them completely. To do so from Foo.suit, install the font tool suite and then use the following two commands:
ftxdumperfuser -t mort -A k Foo.suit ftxdumperfuser -t feat -A k Foo.suit
Foo.suit will now have all its font features removed and won't show the offending behavior.
