This is not a solution, but might mitigate the problem:
In your main window, name one of the tabs (say) "Debugging". Then go to Preferences -> Behaviors and for each of the items related to "Run" behaviors, check the "Show tab ..." checkbox and enter the tab name in the text field. That should prevent running the app from pear-shaping any but the named tab.
