I don't know the details of your projects, so I can't comment on your specific example. Like I said, there's certainly ways in which you can configure a project to always have to do work on builds. The absolute time required to perform that work also depends on your project.
I've also seen cases where improper merges of conflicts in project files can lead to instances where the project from that point on always ends up processing certain files. If you see specific files always being processed when they shouldn't be, please submit a bug report with that project. You could in such a case also peek in your project file to verify that it appears sane, wrt. to the affected files.
