"Cannot run" the "My Mac 64-bit" on 64-bit Mac

For the last few weeks I've been building a Mac app in Xcode 4.4, as 32/64 bit Intel. Xcode created two schemes for the final app product,
MainApp > My Mac 32-bit
MainApp > My Mac 64-bit
Yesterday afternoon, I performed several Clean operations to try and solve another problem. Since then, if I set the Scheme to the 64-bit and type ⌘B, it builds OK, but with ⌘R, it fails to run, with this dialog:
**Xcode cannot run using the selection destination.**
Choose a destination with a supported architecture in order to run on this system.
If I double-click the Product in Finder, it runs OK, and Activity Monitor indicates it is 64-bit.
If I set the Scheme to the 32-bit and ⌘R in Xcode, it runs OK.
"Debugger" for this scheme is set to "LLDB".
In "Build Settings" for the MainApp target, "Supported Platforms" are OS X, and Valid Architectures are "i386 x86_64".
This is a 64-bit Mac with an Intel Core i5 processor.
How might I have broken this thing?
