I've got 10.8.x installed with Xcode 4.6.1 and 10.6.8 installed with Xcode 4.2.

The 10.8 system has the Mac OS 10.6 libraries installed, yet it will not build for anything less than 10.7.

I get "Missing SDK", even though it is listed as installed in the preferences. Also, 10.6.8 can not be selected from the popups. I haven't tested entering it manually.

On Snow Leopard, I use Xcode 4.2 since it will build for 10.6.8 without a problem.

This is definitely an annoyance since I prefer Snow Leopard over Mountain Lion from a usability perspective.
