installing and updating Xcode

I understand that Xcode can be installed from the App Store or from this
link:
https://developer.apple.com/downloads/

Is one way preferred over the other?

I manually downloaded Xcode 4.6.3 from the downloads link. Later, the App
Store starting telling me that Xcode needed to be updated to 4.6.3. After
I downloaded Xcode 4.6.3 from the App Store, it continues to tell me that
Xcode needs to be updated to 4.6.3. If I delete Xcode from Launchpad, the
App Store continues to tell me that Xcode needs to be updated to version
4.6.3. Any advice?
