The disadvantage of the App Store method is that it is aggressive about updates, as you've seen. Not only does it nag you, but updates will replace any instance of Xcode.app, any name, anywhere. Many developers keep more than one version of Xcode around, either to target earlier versions of the operating systems, or simply because they prefer the earlier versions of Xcode. If you get hooked by the App Store, that arrangement is in danger.
(At least, that's what I've heard most recently, a few months ago. I am sure this has been reported as a bug by many people, and Apple may have stopped doing this. If it has, I would _love_ to hear of it.)
So for preference, do a manual download. You do lose out in that you have to check periodically for updates, and you don't get the MAS feature of incremental downloads. One Xcode 4.x update was more than 1 GB all-in-one, and less than 100 MB through the App Store.
Whereas prerelease Mac OS software is distributed through MAS promo codes, Xcode previews are full downloads. Almost all beta users must preserve an Xcode qualified for releasable products, and this MAS "feature" may be the motivation for not using it for this purpose.

You could contact Apple's customer service (or whatever it's called wrt the MAS) and ask for advice, but this method is little worse than wiping the connection out completely, and is less of a support hassle for Apple.
