Thanks to all the advice thus far. Additions to what I've tried:

Exporting my profiles and certs from my main machine and importing them to the build machine
Copying the certs from the login keychain to the system keychain
Creating a workspace file and using it to build a scheme in jenkins instead of using the xcodproj file

I have run the same commands (mostly) from the command line (terminal) and had them work.

If I didn't have to push this sucker to TestFlight it might be worth it to go with Apple's solution, has anyone tried that?
